I believe best album to go after Substrata is Cirque, it's follow-up, but it also develops his sound (it's more rhythm based, but it's as good as it's predecessor). If you are into more ambient try Polar Sequences. It's collaboration album with HIA (Higher Intelligence Agency) released shortly before Substrata. Almost as brilliant as Substrata. So i don't agree that Biosphere didn't achieve that laval of quality never again. But Stars of the lid albums are good place to go as well :)

This and Julien Neto's 'Le Fumeur de Ciel' are my favorite ambient albums atm. Not that i know a lot, so any recs for this type of a ambient are welcome.

It was second Biosphere album for me, and, hard to believe right now, but after listening Polar Sequences, i was disappointed with this one at first, however listen after listen, year after year i've been falling in love. Right now it's one of best music discovers of my life. As someone mentioned below it works like time machine, this specific way it makes you thinking of your childhood, youth. Masterpiece!

it's nice, but for an all-time classic I expected this to be unique, when it is easily predated by not one, but a handful of ambient albums that came out before this and sounded very similar, in terms of atmosphere and production.
