Again, like part one Mangum is on his own on the guitar, but sings with less passion, almost resigned compared to part one. When playing an earlier version of Two-Headed Boy Pt. Two at Jittery Joe's, Mangum explains how the track is about a family that lived in the 1940's in Europe. Some of the lyrics were masked in the actual recording to hide Anne Frank's presence. Jeff Mangum's vocals appear weary, adding to the beauty of the lyrics. Mangum sings "and in my dreams you're alive, and you're crying" with such a sad honesty that it is hard not to develop a lump in your throat. The second verse revisits the dead brother encountered in Holland, 1945, and describes his gruesome plight. However, there is hope, hope of an afterlife in which all the characters encountered in "In The Aeroplane Over The Sea" can share. Mangum refers to this simply as "God". At the end the song reverts back to the rhythm of Two-Headed Boy part one. The woman mentioned cannot stay with the circus freak in a jar; likewise, Anne Frank could not stay with Peter van Daan. Mangum is saying not to hate her for it.
