I know what you mean, and it's probably the lo-fi 80's style production to blame. Despite the obvious digital drum, bass, and synth tracks, things were still captured on analog tape, and they weren't working in the most state-of-the-art studio environment at the time. Calibrating both the instruments and analog equipment to be 100% precisely in perfect tune/pitch for every take/pass wasn't always the top priority or too time-consuming, so many elements of the recordings may be just *very slightly* out of tune with one another, which causes that "creepy" friction that is hard to put a direct finger on, but you can definitely detect something's just a little off.

That being said, I love that "creepiness" of slightly flawed tunings on this album and many other recordings from the 70's and 80's. See: The Human League - "(Keep Feeling) Fascination" for another example of this.
